I'd suggest you charge hourly - lol. Your time will depend on how many products need inputting, if they need integrating with an autoresponder (they should) how many messages to input, customizing the shopping cart, etc. With all the tasks associated with the shopping cart, not including website integration, it's in your best interest to charge hourly.

There are a lot of free shopping carts out there, but having used many of them (and leaving bewildered and frustrated) I recommend two paid carts:

1ShoppingCart & rebrands (I prefer 1AutomationWiz) - This cart is top-of-the-line, in my opinion. AMAZING customer support - short hold times, knowledgeable staff. Costs anywhere from $59-$99/Month
WAHM Cart - this is a low-cost alternative to 1SC, works great for a fraction of the price. Costs $30/month

The shopping cart should be billed directly to the client, independent of your services.

If you're not familiar with shopping carts, it may behoove you to get a VA sub-contractor to set it up correctly and quickly. Any cart can get frustrating your first time around
